For JP entries, there is no option to enter a single paragraph reference. Analysts have to enter a range of paragraphs and go back to delete the non-relevant paragraph(s) to leave a single paragraph reference.

and I first discovered this issue last Friday between 4-7 p.m. PST, but it was resolved after. Now we're falling within that time frame again in Vancouver, the problem came back.

I think there are two issues happening here. Firstly, it seems that the document you are referencing (IC/0053/01) though converted, is not pulling paragraph tags for some reason. This is why no paragraphs are appearing for you to select, and you are not able to enter in a single paragraph number to create the reference (like you could with a PDF only document). This issue is document specific, and would need to be addressed with DevIT.
The second issue, is that you are able to create paragraph ranges for paragraphs that don't exist in the system (which is what is happening in the above scenario). That is a bug, because if the document has been through the converter, and paragraphs are available to pull from, the user should only be able to create ranges from paragraphs that are identified as such through the paragraph tags.

How can we enter those paragraph specific references? As shown below, I cannot enter paragraph 82 of IC/0108/18 (a hypothetical example), because there is no HTML of IC/0108/18 (and there won't be any).

confirm but I believe you'll treat these documents in the same way you treat Non-Investment Treaty documents where you manually input the paragraph number (e.g. pa82).

I wonder if any document that appears under Dispute Documents Master List (e.g., IC/0108/18) is treated differently from Non-Investment Treaty Documents (NU/######) in terms of our ability to create paragraph/footnote specific references when it is a PDF only document.
